Default Audio/Video Sync

So I got this lovely little program to convert videos into MPEG movies to make them iPod friendly, but some of them in the conversion process got all wonky, and the video is ahead of or behind the audio. Is there an easy (i.e. free) way to fix this?? Thanks!
